Napoli striker Gonzalo Higuain struck the before Jose Callejon netted a second against Arsene Wenger's side to send Arsenal second in Group F below Borussia Dortmund.
An underwhelming night for Arsenal was compounded when Mikel Arteta was sent off for picking up a second booking with a needless foul on Callejon moments after Higuain lost his marker to roll past Wojciech Szczesny for the 73rd-minute opener.
Callejon netted a second for the hosts at the death, but the Italian side needed another goal to ensure a last-16 berth in place of the north-Londoners.
Going into the game as group leaders, Arsenal's defeat sent them to second in the standings behind Dortmund, who secured a last-ditch win over Marseille in France.
